Are you talking about the UI colors, or the code highlighting colors?

If you simply open the preferences (Window > Preferences) and type "color" into the filter text box on the top left you'll find a lot of options for colors.

oh yeah it'd also be pretty sweet if zend studio could show the Phar stub file in the PHP Explorer when you open up the phar
