Zend Server runs PHP in FastCGI on Windows but not on linux. It looks like you have the correct Server API.

Zend Core is already out of support and has not been updated in a few years. If you are still on Core I strongly suggest that you migrate to Zend Server. The Zend Server installation will get you the latest Zend Framework and PHP versions by default.

It sounds like permissions of the folders but it is not a known issue as far as I know. I suggest that you open a case and provide a support tool output in the case so the engineers can look at the specific deployment errors.
When you install ZS and do not enter a license key you will get the basic community edition functionality. The full Zend Server features are enabled by the license key. You can get a 30 day trial license if you click the "Generate a Trial License" button.
