Hi

First - encode PHP, not HTML. HTML is in the browser anyway, you cannot really hide it.
Next - if you uploaded HTML file and not PHP, I'm assuming PHP (and Guard Loader) will not parse it anyway - Apache serves it as-is to the HTTP client / browser.
Last - if you upload encoded PHP scripts to your server via FTP, turn on binary / bi mode before upload, otherwise you are breaking the binary-like format with text file handling on the FTP side (this is true for SVN and other tools parsing text files with line delimiters). You can also zip, upload and extract, or use SCP, Rsync, filesystem mount etc.
