I moved the thread to the Studio for IBM i forum ... where people may be able to help more than the generic Studio forum.

Sorry. I thought I originally put it in the Studio for IBM i forum.

I could still use some help on this. I still see the error message "Zend Server Not Found" when starting Zend Studio.

it is never going to automatically find your IBM i Server. Just dismiss the dialog box (permanently) and then set it up manually.

Good to know. So, I've set up a new connection as "DB2 for i5/OS". Then, on the "Specify a Driver and Connection Details" screen, I change the driver from "AS/400 Toolbox for Java" to "IBM DB2iSeries Default", enter the ip address in the Host field, enter the username and password, and test the connection. The connection fails, and it might be because I don't know which port number to use.

Ok let's take a step back. What exactly are you actually tying to do. Are you trying to connect the DB wizards or the project to the remote server for deployment/debugging, etc?

I'm just trying to be able to debug, and if I can get the project set up on the remote server that would be nice.

you need to a) have the same php files in studio you have on the server. b) you need to set up the debugging on the Zend server side to allow it to talk to your desktop (debug setting) c) have the right firewall rules to your IBM i box and then it should work. As an IBM i customer I suggest you open a support ticket (it's free) to get additional help or someone can contact you and demo thee capabilities.
